It would be great if changing goals (i.e. Increase cal from 1300 to 1500) would not automatically change all history as well. This would enable users to see when a particular change took place and the impact over a specific time period.

Currently it's not possible, and it's "not an easy fix"
but you can note in the food notes section when you update to new goals so you have a record of dates for when you make a change http://www.myfitnesspal.com/help/faq/270-can-i-change-my-calorie-goal-without-affecting-my-historical-entries
